initramfs: cleanup incomplete rootfs

Unpacking an external initrd may fail e.g.  not enough memory.  This
leads to an incomplete rootfs because some files might be extracted
already.  Fixed by cleaning the rootfs so the kernel is not using an
incomplete rootfs.
